Build, grow and place large bioengineered organs to automate production. Use pulsating conveyor intestines to transport material. Here, industry thrives not on steel but on flesh.
Mine and harvest pulsating biomass flesh to turn into usable organic matter for your factory. Grow and assemble new materials and fleshy biomachines. Feed your hive-mind brain to unlock new genetic technologies and new organs.
Fuel your organic machines with grotesque beating hearts pumping kcal-dense coolant as an energy source. Process fluids and gasses.
Dispose of byproducts/waste, or store it in barrels for future recycling. The viscous waste sludge might still have some nutritional value worth extracting... if you choose to set up a waste refinement system.

Compress material using bioindustrial waste compactors into cubes for more efficient storage and transport or shred and liquify meat sludge before feeding it to your large biorefineries or large advanced stomaches with multiple stomach chambers.
Become a large biofactory and finish the end-goal by launching your factory-replicating gene seed into space.
